Bio-informatics at the SNP Research Facility

Bio-informatics research and development plays two key roles: first, to develop and maintain a high-throughput Laboratory Information Management System (LIMS), and second, to meet specific informatic needs of laboratory research projects.

The Informatics Team

Dan Koboldt Bio-informatics efforts are led by Dan Koboldt, who joined the laboratory in 2003.

Areas of Research

SNP discovery We have used and evaluated several approaches to SNP discovery.
Assay Design Learn about our software that selects ideal primers for genotyping and resequencing.
Primer Site SNPs We have made extensive studies of the effect of SNPs in primer sites.
Genome Annotation In collaboration with UCSC, we annotate SNP loci in the human genome assembly.
Genetic Mapping Informatics played a key role in our construction of a genetic map for C. briggsae.

LIMS Development

LIMS Abstract A presentation of the high-throughput data pipeline that we built for SNP genotyping. Poster by Koboldt, Miller, and Kwok (RECOMB 2004).
BioInform Feature Read the press release announcing an article about our LIMS in Bioinform newsletter.
